We are using ALIEN Reader ALR-9900 with Antenna ALR-8696-C, but sometimes antenna is working fine, and reader shows on the network with IP: 192.168.1.100. Additionally, it can work on Gateway demo software, but sometimes we face a problem in connectivity.

There are some things you can do to check performance. For example, assign the IP manually. If there is a problem with getting the IP, then setting it manually will overcome this. There is also a software guide that provides all the necessary information related to the way the application works. You can download it using the link below.
There is also the possibility that you are using a trial version of the program, which is limited in functionality, and the full package needs to be obtained to use it without issues.

I am using the Alien RFID Gateway program, and cannot figure out how to do one thing. I want to be able to count the number of times a tag passes through the reader. For example, if I pass a tag by the reader ten times, I want to be able to track that. When I pass the tag by the reader, it will pick up 100 signals in the span of a few seconds, and then discard that information once the tag is out of range. I would like to have it read one time, and the number of total passes be counted and that information stored. Is there a way to do that using this program?

Unfortunately, the application doesn't seem to have any tool or module that will allow you to count the number of times a tag passes through the reader. I recommend you contact the official developers and ask for help. You can get in touch with them using the contact details from their website.
